At the beginning of the movie (45 seconds) there is an image showing "In association with Marvel".

The full credits are "Columbia Pictures presents, in association with Marvel, a Avi Arad / Lord Miller / Pascal Pictures production, a Sony Pictures Animation film."
When it's "Company X presents, in association with Company Y, a Company Z production," Company Y, in this case Marvel Entertainment, shouldn't be added as a production company unless someone from the company or someone that represents the company is credited as some form of producer.
Looking at the producing credits, Brian Michael Bendis (the creator of Miles Morales) is credited as an executive producer so he could be Marvel's representative in the production.
