창성기 0011년의 지구.
인류는 11년 전의 대이변이 원인이 되어, 전체 인구의 2/3를 잃어버렸다.
남극의 얼음이 녹고, 1만 2천년 전에 멸망했음이 분명했던 아틀란디아가 출현하였으며, 날개가 있는 '타천시족'이 부활했다. 그들은 생체 에너지 '플라나'를 갈취하기 위하여 생물기계병기 '신화수'를 계속하여 인류가 사는 도시들에 보내 인간을 수확해갔다.
한편, 인류는 반격을 시작하여, 해저유적으로부터 3기의 하이브리드 전투기 '벡터머신'을 발굴해냈다. 1만 2천년 전, 타천시족을 멸망시켰다고 하는 전설의 병기이다. 벡터 머신이 합체함으로써 '기계천사 아쿠에리온'이 그 모습을 드러낸다.[2]
아쿠에리온을 움직이기 위해서는 머신의 기계생명과 감응·공명할 수 있는 '엘리먼트'라고 불리는 인간이 필요하다. 이를 위해서는 특히 민감한 오감과 순수한 혼이 요구되기 때문에, 10대 후반의 소년 소녀들이 파일럿으로서 소집되었다.
그리고, 드디어 '기계천사 아쿠에리온'이 합체할 순간이 왔다!

Once upon a time, human voices had defined the true nature of all things, yet the invention of text changed the status quo, while creating a "Logos World" between the voice and the truth. Millennia have passed since then, advancements of civilizations have made the "Logos World" too big to control "texts."
