Hi there, have you read the TV Bible? The episodes are in the order in which they originally aired on FOX. The two episodes you are referring to didn't air on TV.
If you want a different order, we have a couple of episode groups (alternative orders): https://www.themoviedb.org/tv/2288-prison-break/episode_groups
