Who was Percival (James McAvoy) siding with? He was supposedly MI6.

Why did the protagonist, Broughton (Charlize Theron), kill him?

She called him "Satchel" in the scene where she kills him.

Yet when she meets Bakhtin at the end, he calls her Comrade Satchel.

So who is Satchel? Last scene was with her and John Goodman (CIA), they were flying to Langley, CIA HQ. Does this mean she's really CIA?

Charlize was Satchel.

Percival was meant to be MI6 but basically went on a power trip, didn't have an interest in the war ending because he loved Berlin.

Boughton killed him because a) he knew she was a triple agent and b) he killed Frenchy - her love interest

Yes, she called him Satchel in the scene where she kills him. He responds something like: "So that's how you're going to get away with it." And then we see her editing the tape that she plays to them, stitching the parts together to make it look like he's Satchel. He's not.

Bakhtin calls her Comrade Satchel because, to all intents and purposes, for them, she is. That's who she's been to provide them with false intel (although presumably she's also provided them with a lot of legit details).

So she is Satchel. And yes, she's CIA. She's a triple agent. This is yet another film where the CIA are pulling all the strings of everything that ever happens in the world, with a mysterious, inexplicable agenda, from the shadows. Not sure why...
