Since they changed him from being her uncle in the movie, Fester leaving originally was that he and Gomez were fighting over those Siamese twin chicks. But later Gomez is talking to Morticia and talks about how he met her and proposed to her that same night. Therefore Morticia and Gomez must have met after Fester disappeared because otherwise the fight over the twins would have been moot. How then does Morticia know Fester? A few times in the movie she talks about how he used to be, but she couldn't have known him then.

Maybe Gomez verbally filled her in on how his brother used to be.

I'll admit that it's confusing. Wednesday and Pugsley know him, even though both are too young--apparently--to have been alive when Fester left 25 years ago. As for Morticia, I couldn't find any line of dialog in the screenplay in which she acts as though she knows Fester firsthand. No references to experiences before he left for the Bermuda Triangle. So it could have been explained away that she DIDN'T know Fester, but loved him automatically because she adored Gomez.
I'll chalk it up to the writers making an error because they felt it important to emphasize the deep family connections that ended up helping Fester break his brainwashing by Dr. Pinderschloss.
And thanks for reminding me how much I adore this movie. Hadn't bought it on Blu-ray yet, but now it's on the way from Amazon.
