How does the college dean get un-resigned, and how does Indy become an Associate Dean, when there wouldn't seem to be any evidence remaining of his heroic acts?

I guess not. But seems like the earlier Indy films didn't have that problem. So apparently it was just a money run.

But they were internally consistent, or something. Crystal Skull just seemed to pull everything out of its ass.

Not really. As I mentioned, the earlier movies didn't have those problems. It wouldn't have been impossible to do better with this one.
