Skeksis claims that stealing one's essence doesn't hurt. It appears that most of the procedure induces a numbing effect, but I imagine that the early stage is painful because of the shocking transition in the brain.

Just my opinion, but the whole procedure appears to have a hypnotic, painless effect, part of the reason it seems to be generally so successful; once you see the Crystal, you just want to keep looking at it.
