Sammen med sine dyrevenner har løven Alex levet hele sit liv i fangenskab. De har vænnet sig til faste spisetider og et liv uden de store sorger og glæder. Gruppen af venner beslutter at se lidt på den omgivende storby, men ender i stedet på den afrikanske ø Madagaskar, hvor de pludselig skal lære at klare sig selv i naturen...
Blæksprutten dr. Octavius Brine nærer et indædt had til den langt mere nuttede pingvinrace. Forklædt som forsker vil Brine kidnappe alle pingviner i verden og forvandle dem til frastødende mutanter! Men de fire pingvinagenter Skipper, Kowalski, Rico og Rekrut er på sagen, og de får hjælp af indsatsstyrken Nordenvind, der består af en ulv, en sæl, en isbjørn og en ugle.
Pingvinerne vendte aldrig tilbage fra deres tur til Europa, så nu rejser Alex, Marty, Gloria og Melman tværs over Atlanten for at hente dem. De finder pingvinerne i Monte Carlo, hvor de er i færd med at sprænge kasinoet. Men da det lokale veterinærpoliti fatter interesse for dyrene, søger vennerne fra zoo tilflugt hos en cirkustrup, der har kurs mod New York.
Løven Alex, zebraen Marty, giraffen Melman og flodhesten Gloria hygger sig på Madagascar. Da de får mulighed for smuttur hjem til New York, så de siger ja tak. De får nemlig flyvelejlighed med de tre pingviner, der i sin tid var skyld i, at de havnede på Madagascar. De fire venner kommer dog ikke længere end til Afrika, og her finder de ud af, at der findes andre giraffer, løver, zebraer og flodheste end dem.

Flynn og O’Hara slår sig sammen om at forpurre Quinns onde planer, og de finder ud af, at Flynns “forbrydelse” var udtænkt af den britiske regering for at stoppe pirateriet på Madagaskar.

Tabataba tells the story of a small Malagasy village during the independence uprising which took place in 1947 in the south of the country. For several months, part of the Malagasy population revolted against the French colonial army in a bloody struggle. The repression in villages that followed was terrible, leading to fires, arrests and torture. Women, children and the elderly were the indirect victims of the conflict and suffered particularly from famine and illness. One leader of the MDRM Malagasy Party, which campaigns for the independence of the country, arrives in a village. Solo (François Botozandry), the main character, is still too young to fight but he sees his brother and most of the men in his clan join up. His grandmother, Bakanga (Soavelo), knows what will happen, but Solo still hopes his elder brother will return a hero.
