2035年、人類は謎のウイルスによって99％を失い、絶滅寸前に陥っていた。その原因を探るべく、受刑者のジェームズがタイムトラベルの実験台にされ、過去の世界へと送られる。手掛かりとなるのは“12モンキーズ”という謎めいた言葉だけ。まずウイルスが発生する6年前、1990年にたどり着いたジェームズだが、警察に逮捕され、心の病を治す施設に送られてしまう。彼はそこで、ジェフリーという男に出会う。
