Tình cờ chứng kiến một người ngoài hành tinh, nhân viên sở New York James Edwards bỗng chốc trở thành đặc vụ J của MIB - Men in Black, một tổ chức bí mật chuyên quản lí, giám sát hoạt động của người ngoài hành tinh trên Trái Đất. Dìu dắt J là K, một đặc vụ kì cựu. Vừa chân ướt chân ráo vào nghề, J đã phải cùng K giải quyết một vụ lớn. Một sinh vật ngoài hành tinh có hình dáng giống một con gián xuống Trái Đất để tìm một thiên hà siêu nhỏ được giấu trong một chiếc vòng cổ của mèo. Ngân hà này có một nguồn năng lượng vô tận. Vì người đàn ông bị Con Bọ - tên của sinh vật ngoài trái đất kia - giết là thành viên của một hoàng gia người ngoài hành tinh nên hoàng gia nay muốn phá hủy Trái Đất để thiên hà kia không rơi vào con Bọ. Nhiệm vụ của K và J là cứu Trái đất, đồng thời tiêu diệt con Bọ.
Bộ phim xoay quanh chuyến bay của một vị hành khách từ Đông Âu. Anh tình cờ trở thành “công dân” tại cảng hàng không ở New York vì chiến tranh nổ ra đã tàn phá và xóa tên đất nước của anh ra khỏi bản đồ, làm cho passport của anh không còn hiệu lực. Anh buộc phải sống tạm thời tại sân bay, làm bạn với các phi hành đoàn, và thật bất ngờ, anh tìm được tình yêu của mình cũng chính tại “ngôi nhà” lạ lùng này.
Sau khi hoàn thành nhiệm vụ, đặc vụ K lui về ở ẩn, vui thú điền viên. Còn đặc vụ J vẫn làm cho MIB và loay hoay đi tìm một cộng sự mới cho mình. Nhưng đặc vụ K sớm phải từ bỏ cuộc sống dân thường của mình để trở lại MIB khi Trái đất lại lâm nguy và ông là người duy nhất biết cách đánh bại kẻ chủ mưu. Song song với nhiệm vụ cứu Trái đất, đặc vụ K còn phải giải quyết chuyện tình cảm của mình với Laura Vazquez – một cô hầu gái, người sau này trở thành chìa khóa của mọi vấn đề. Tất nhiên, nhiệm vụ của hai đặc vụ J và K không hề đơn giản, nhất là khi K chẳng còn nhỡ chút gì về MIB do đã bị xóa trí nhớ và kẻ thù cũng hiểu rõ K như ông hiểu kẻ đó.
Lấy cảm hứng từ câu chuyện về tháp Babel trong Kinh thánh Cựu ước, kịch tác gia Guillermo Arriaga và đạo diễn Alejandro Gonzalez Inarritu đã làm ra Babel. Babel là tên một ngọn tháp được xây bởi sự đồng tâm hiệp lực của loài người nhưng nó cao chạm đến tận thiên đường đã khiến Thượng đế nổi giận và làm cho loài người nói những thứ tiếng khác nhau, chính vì thế không còn ai hiểu ai và tháp Babel không bao giờ hoàn thành được. Babel trở thành từ để ám chỉ sự khác biệt về ngôn ngữ của con người, và đó cũng chính là ý tưởng chính của bộ phim.
