故事發生在小櫻於小學升上6年級的暑假裡，因庫洛·里德舊居被拆，使一張被封印的庫洛牌逃了出來，它奪走小櫻的小櫻牌，並使友枝鎮上的人與物一一消失。若要收服它，把它變成小櫻牌，便需要犧牲自己最珍貴的感情作為等價交換條件。
「少女革命」。縱然TV版完結篇留下無窮的餘韻，但劇場版並非TV版的續篇，所有設定都作了大幅度變更。監督幾原邦彥在製作劇場版時，對於電影的本質深思熟慮許久，針對TV和劇場的特性，減少突發演出的場面，希望讓觀眾更容易理解作品的意涵。畫面比TV版更華麗且超乎現實，但是相對地，故事更現實而殘酷。
劇場版探討到少年與大人、夢想與現實的衝突。編劇榎戶洋司言道：「這是根據青春的價值觀作出的作品。」所謂青春並不是多麼愉快的事物，但其中仍有無可取代的快樂，所以才覺得懷念。榎戶秉持這份對青春的價值觀，創造令人為之動容的劇情。
劇場版中，歐蒂娜小時後不曾遇見過王子，想成為王子是由於其他更強烈的理由，男裝打扮也比TV版更為徹底，只有在決鬥時才會把頭髮放下回復成長髮，動作和語氣也顯得更男孩子氣。另一位女主角安希的造型則變成長直髮，不戴眼鏡。性格變得極其開朗活潑……另外，安希與曉生兄妹之間的關係，也變得更為悲壯殘酷。
一天，木之本櫻在雜貨店抽中香港旅行的特等籤。由於父親出差，小櫻帶著小可，邀哥哥木之本桃矢和好友大道寺知世、月城雪兔一同前往香港。在香港，小櫻與香港人李小狼、李莓鈴再次相見，十分高興。但小櫻身邊總出現神祕的小鳥，還夢到了奇怪的魔導士。李小狼的母親告訴小櫻，小櫻持有庫洛牌將有危險。小櫻產生了奇怪的感覺，打開了店裏的一本書，書中噴出水來。小櫻被水吞入，和夢中的魔導士相見。哥哥和朋友被捉，小櫻以香港爲舞臺和魔導士戰鬥，發現了因庫洛·里德而生的悲劇。
故事描述為了去大學念書而搬家至海邊、喜歡衝浪的女主角「向水雛子（暫譯，ひな子）」，與正義感強烈的消防員「雛罌粟港」，因為某一場火災而認識的兩人發展出了一段愛情故事，然而面對突如其來的分離，雛子又該如何是好？
