C.E (Cosmic Era) 70년. 중립자원위성 헬리오폴리스에서 평화로운 나날을 보내던 키라. 하지만 그곳에서는 지구군 비밀 병기인 ‘G’ 가 만들어지고 있었다. 이것을 눈치챈 자프트군이 ‘G’를 노리고 공격해오고, 키라는 공장으로 피신한다. 그리고 그곳에서 우연히 Z.A.F.T(자프트)군의 파일럿이 된 옛 친구, 아스란을 만나면서 새로운 갈등이 전개된다.
