In a futuristic city sharply divided between the rich and the poor, the son of the city's mastermind meets a prophet who predicts the coming of a savior to mediate their differences.

Tomas Andersonas gyvena neišsiskiriantį, nuobodoką gyvenimą. Tačiau kartais jį aplanko keistas, nepaaiškinamas jausmas, kad šis gyvenimas kažkoks netikras. Kad egzistuoja kažkas daugiau – kažkas neapčiuopiamo, nematomo, bet nė kiek ne mažiau realaus. Siekdamas įveikti šį nerimą, Tomas ima lankytis pas psichoterapeutą ir vartoti jo paskirtus vaistus – kažką neaiškiai primenančias mėlynas piliules. Tačiau tai menkai tepadeda.

Tomą sukrečia atsitiktinis susitikimas su moterimi, kurią – jis galėtų prisiekti – jau kažkur yra matęs. Keisčiausia, kad ji jaučiasi taip pat. O tada vieną dieną aplinkybės susiklosto taip, kad Tomas praryja jam pasiūlytą raudoną piliulę. Akimirksniu vyrui nuo akių nukrenta apgaulės šydas, slėpęs nuo jo kraupią tiesą ir, atgavęs atmintį, Tomas sugrįžta į tikrąjį – Matricos pasaulį. Jame Neo vėl suranda Trinitę, naujų draugų ir iš naujo kyla į kovą už savo ir visos žmonijos laisvę.

Antrojoje „Matricos“ trilogijos dalyje visagalės mašinos sužino paskutinio žmonių miesto Ziono dislokacijos vietą. Kompiuteriai ketina iškasti tunelį Žemės šerdies link ir pasiųsti juo menkiausią judesį užfiksuojančius robotus-kamikadzes sentinelus, kurie sprogsta ir sunaikina viską aplinkui. Neo, Morfėjus, Trinitė ir visa pasipriešinimo komanda tęsia kovą su mašinomis.

Paskutinėje „Matricos“ trilogijos dalyje karas tarp žmonijos ir mašinų pasiekia kulminaciją: Ziono armija, padedama drąsių civilių savanorių, desperatiškai bando atsilaikyti prieš sentinelų invaziją. Zioniečių rankose – visos žmonijos ateitis. Tuo metu Neo laukia lemiamas mūšis su žiauriuoju agentu Smitu.
