Un leone, una giraffa, una zebra e un ippopotamo decidono di scappare dallo zoo di New York per girare un po' il mondo, ai loro occhi sconosciuto, ma durante la loro fuga, un gruppo di animalisti li cattura e li spedisce nel loro habitat naturale in Madagascar. I quattro però, non abituati a vivere liberi, non si ambientano tanto facilmente...
Ritroviamo Alex il leone, Marty la zebra, Gloria l'ippopotamo e Melman la giraffa alla deriva nelle remote spiagge del Madagascar, pronti ad imbarcarsi sull'aereo riparato dalla squadra di terribili pinguini per tornare a Central Park. Un atterraggio di fortuna, però, ben prima di arrivare nei cieli americani, li catapulta nel bel mezzo di una pianura africana, ai piedi del Kilimangiaro. Tutto appare come la realizzazione di un sogno: Alex ritrova la famiglia, Marty il branco che ha sempre desiderato, Gloria le attenzioni del prestante Moto Moto e Melman l'opportunità di mostrare un po' di eroismo.
