Emma, Norman e Ray vivono insieme ad altri bambini e ragazzi in un orfanotrofio. Un giorno Conny, una bambina di sei anni, deve lasciare l’orfanotrofio. Tutti pensano che sia stata adottata da qualche famiglia, ma in realtà è stata rapita per diventare “cibo per i ricchi”.

Emma e Norman cercano il piano migliore per fuggire dall’orfanotrofio portando via tutti i bambini, però hanno paura che la Mamma sospetti qualcosa. Intanto, all’interno dell’orfanotrofio arriva una nuova bambina e una donna che aiuterà la mamma a controllare e crescere tutti i bambini.

Emma, Norman e Ray devono vedersela con una nuova minaccia all’interno dell’istituto: sorella Krone, un secondo adulto mandato a controllare i bambini e che cerca segretamente di prendere il posto della Mamma.

Emma, Norman e Ray continuano ad addestrare il resto dei bambini alla fuga, decidendo di giocare ad acchiapparella divisi in squadre. Allo stesso tempo vogliono coinvolgere anche Don e Gilda, ma hanno paura che uno di loro possa essere la spia della Mamma.

Norman ha scoperto che Ray sta facendo il doppio gioco. Vuole aiutare lui ed Emma, ma al tempo stesso sta facendo anche la spia per la Mamma. Inoltre, Emma e Gilda scoprono l’esistenza di una stanza segreta dalla quale la Mamma comunica ogni giorno con il mondo esterno.

Dopo un’incomprensione, Don e Gilda si chiariscono con Emma, Norman e Ray. Ora sono in cinque a conoscere il segreto che si nasconde dietro all’orfanotrofio. I preparativi per la fuga vanno avanti e Krone chiede ai ragazzi di allearsi con lei.

Sorella Krone cerca di convincere Emma, Ray e Norman che fare squadra con lei sia l’unico modo che hanno per riuscire a fuggire dall’orfanotrofio. I quattro stringono un fragile patto, ma Krone sfrutta l’ingenuità dei ragazzi per carpire informazioni preziose.

Isabella consegna una finta lettera a Krone, che la avverte di partire immediatamente per diventare Mamma del quarto stabilimento. Capendo che può trattarsi di una trappola di Isabella, Krone tenta il tutto per tutto, rivelando alla Nonna che alcuni bambini hanno scoperto il segreto.

Isabella è riuscita a impedire il tentativo di fuga dei ragazzi, spezzando addirittura una gamba a Emma. Inoltre, comunica che il prossimo ad essere spedito sarà Norman. Il morale di tutti è a terra, ma sono costretti a modificare il piano dando la priorità alla fuga di Norman.

Norman deve lasciare la fattoria e tutti sono ovviamente dispiaciuti. Senza Norman, il piano per fuggire dalla fattoria rischia di non essere più realizzabile. Intanto, la Mamma dice a Emma che la raccomanderà per diventare una futura Mamma o Sorella della fattoria.

È arrivato il giorno della fuga dell’orfanotrofio. Per liberarsi di Isabella, Emma appicca un incendio nella struttura. In questo modo, mentre la Mamma è intenta a spegnere le fiamme, Emma e tutti gli altri si avvicinano al muro che fa da confine fra l’orfanotrofio e il bosco circostante.

Il giorno della fuga dall’orfanotrofio è arrivato. Dopo essersi allentati per molto tempo, Emma e gli altri riescono a superare il muro e la voragine che li divide dal bosco.

The children’s saviors turn out to be demons named Mujika and Sonju. The pair claims that their religion forbids them from eating humans. Emma and Ray visit Sonju while the others are sleeping in order to find out what happened to humans thirty years ago.

Emma and the group learn the necessary skills to survive in this world from Mujika and Sonju. Back on their own, the children traverse a wasteland in search of a place called “B06-32.”

Without warning, the shelter’s phone begins to ring, echoing through the halls. Emma hesitantly answers and finds that it is William Minerva. Meanwhile, in an underground room at the farm headquarters, a deal is made…

Emma and the other escapees manage to survive the attack on the shelter. Now they have settled in an abandoned temple a short ways from a demon town. Unlike the shelter and Grace Field House, here there is a limited supply of food, and they are barely surviving.

Norman, thought to have been shipped, stands before Emma and Ray. It is a reunion they never dreamed of, and they embrace tearfully. Norman reveals his plan to create the future Emma wants, where the children can live happily.

Though Emma pleads with him, explaining she has no wish to eradicate the demons, Norman is set in his decision and deaf to her arguments. To resolve their dispute, Emma proposes a deal.

Norman, seized by a terrible fit of coughing, spits up blood. He lied about not being experimented on when he was at Lambda. With the little time he has left, Norman manages to reunite with Emma and hopes to create a world where she and the children can live in peace.

Norman has begun executing his plan without waiting for Emma. When Emma, Ray, and Sonju appear, Norman is hesitating to kill Vylk and his grandchild, but he tells them that they are too late and that the plan is already in motion.

Vincent reveals his plan to enter the farm. After hearing this plan, Peter reconfigures the security on the farm to prepare for the intruders. Meanwhile, the shipment of children from the house has been set in motion, and Phil has already arrived at the gate.

As Emma extends her hand to Peter and says, "Let's be free," he shows a calm expression, but realizes his true fate. The children finally arrive at the gate leading to the human world, where they hope to pass through.
