Die Geschichte spielt auf der Drogoza Island, eine Insel reich an sogenannter Drop-Energie. Diese Energie kann der Spieler in seinen Puzzlekämpfen gegen feindliche Monster je nachdem in den Kategorien "Feuer", "Wasser", "Wald", "Licht" und "Schatten" einsetzten.

La isla de Dragoza es rica en "Drop Energy" que los jugadores pueden usar para fortalecer a sus monstruos amistosos y enfrentarse a enemigos en batallas de puzles. Los ganadores reciben recompensas, mientras que solo los valientes se arriesgan a enfrentar estos desafíos monstruosos.

The story takes place in a fantasy world consisting of humans, Dragonoids and Monsters. There is a relative harmony between the three races. There are also Drops, spherical objects that come out of the planet, which can power up the Monsters. Humans and Dragonoids can take on the role of Dragon Callers if they have the capability to see the Drops, wherein, they form bonds with monsters. Currently, the planet is facing Drop Impacts, occurrences where a large amount of Drops are suddenly generated in a single area (and can also spread), which affects the lands and makes the Monsters berserk. In fact, one of the main duties of Dragon Callers is to settle the Drop Impacts by stabilizing the Drop distribution.

Puzzle & Dragons Cross si svolge in un mondo in cui gli esseri umani e i draghi coesistono. In questo mondo, i cosiddetti Domatori di Draghi sono considerati dei veri e propri eroi. Questi domatori di draghi hanno infatti il compito di proteggere la pace, utilizzando le creature per salvaguardare l'incolumità della popolazione, contro i mostri e altre minacce.
