Macin uusi, rauhallinen elämä nigerialaisessa kylässä katkeaa äkisti, kun hän kuulee Jackin olevan liemessä. Pelastaakseen ystävänsä kostonhimoisen sotilasdiktaattorin kynsistä Mac on valmis unohtamaan erimielisyydet isänsä kanssa ja palaamaan Phoenix-säätiön palvelukseen, joskin vain tilapäisesti. Menneisyys ei kuitenkaan jätä miestä rauhaan.

Matty lähettää MacGyverin ja kumppanit Ghanaan etsimään tietokonetta, joka sisältää arkaluonteista materiaalia. Matty kertoo Phoenix-tiimille totuuden aviomiehestään Ethanista, joka soluttautui rikollisjärjestöön kahdeksan vuotta sitten ja uhkaa nyt paljastua CIA-agentiksi. Koko porukka suuntaa Kaakkois-Aasiaan pelastamaan Ethania, mutta perillä Matty saa tietää miehensä uudesta elämästä.

Macin ja Jackin miniloma Las Vegasissa tyssää alkuunsa, kun kostonhimoinen hahmo menneisyydestä iskee. Sillä välin Bozer ja Leanna yrittävät selvittää, mitä Macin isä oikein salailee.

Kuolleeksi luullun Nicholas Helmanin epäillään olevan tuoreiden murhien takana. Mestaritappajan nappaamiseksi Phoenixin on turvauduttava Helmanin parhaiten tuntevan henkilön ja entisen suojatin, Murdocin, apuun.
