1.지구 정복을 목적으로 지구에 찾아온 케로로 중사는 우주네 집에 가정부로 눌러 않게 된다. 엄마는 외계인의 방을 엿보겠단 목적으로 케로로에게 지하실의 방을 내준다. 하지만 의외로 평범한 방에 엄마는 실망을 하고, 한별은 이를 부러워한다. 그런데, 놀랍게도 그 방에는 유령이 살고 있었다.

2.몇 주일 전 우주의 방에 외계 생명체가 나타난다. 그가 바로 케로로 중사였다. 케로로 중사는 한별이와 우주에게 잡혀 케로볼을 빼앗긴다. 케로볼을 되찾아 지구 정복을 시작하려는 케로로 중사. 하지만 케론별에서 온 본대는 케로로 중사 일행만을 남기고 떠나고, 홀로 우주네 집에 남게 된 케로로 중사는 가정부 신세로 전락하고 만다.

1.지구의 일상생활에 완전히 익숙해진 케로로 중사. 문득 뿔뿔이 흩어진 동료들이 생각나 그들을 찾아 나서게 된다. 하지만 맨 먼저 발걸음을 옮긴 학교에서 한별을 만나 된통 당하기만 한 케로로는 우주를 찾아 집으로 돌아가려 한다. 그러던 중에 케로로 중사는 우주를 짝사랑하는 나라가 우주한테 고백하는 걸 방해했다는 이유로 자신의 부하인 타마마 이등병에게 화풀이하고 있는 모습을 목격하는데…

2.우주네 집에서 외계인 대책 회의가 열린다. 들뜬 마음으로 우주네 집에 찾아간 나라는 차근차근 우주와 가까워지기로 결심하고 우선 “우주”라고 이름을 부르는 것부터 시작하려 한다. 하지만 생각처럼 말은 잘 나오지 않고, 더구나 케로로와 타마마까지 옆에서 방해를 하는데…

1.집밖으로 나가지 못해 답답해하는 케로로. 외계인이라는 자신의 정체를 들키지 않고

밖으로 나갈 수 있는 갖은 방법을 생각해보지만 그다지 마땅한 방법이 없다.

이에 케로로는 실망에 빠지지만 알고 보니 허무하게도 이미 타마마는 안티 배리어라는

장치를 이용해 쉽게 집밖을 들락거리는 것이었다.

2.한별이는 착실하게 집안일을 하는 케로로가 수상쩍어 가족 회의를 열어 집안에 감시

카메라는 설치하기로 한다. 학교에서 이상한 기척을 느낀 한별은 케로로를 범인으로

단정하고 케로로와 함께 감시 카메라에 녹화된 영상을 보지만 케로로는 하루 종일 집밖으로 나가지 않았다는 사실을 알게 된다. 그리고 그 다음날 케로로 앞에 제3의 케론인이 나타나는데…

1.지구인의 포로가 된 케로로를 한심하게 여긴 기로로는 우주네 집을 점거해 지구 침략의 전초 기지로 삼고자 한다. 그를 위해 집 여기저기에 부비트랩을 설치하지만 한별이는 무사히 트랩을 빠져 나오고, 기로로는 그런 한별이에게 반한다.

2.지구 침략은 전혀 생각하지 않고 빈둥대는 케로로를 보고 지구의 습도가 낮아 모든 의욕을 잃었다고 생각한 기로로는 가습기를 가져다 케로로 방의 습도를 높인다. 그런데 거기에 비까지 내려 점점 습도는 높아지고 케로로는 의욕이 넘치다 못해 폭주하게 된다. 그 때 요로로가 나타나 케로로의 수분을 모두 흡수하는데…

케로로 중사는 첫월급을 받아 건담 프라모델을 사기 위해 동네 장난감 가게를 찾아간다. 하지만 모습을 감춘 채로 장난감을 살 수 없다는 사실을 깨닫고 나오려하지만 이미 가게 문이 닫힌 상태. 창문으로 겨우 탈출한 케로로는 우주한테 부탁해 프라모델을 사려하지만 뒤늦게 온 사빈한테 선수를 빼앗긴다. 그리고 장난감 가게가 곧 문을 닫는다는 소식을 듣고는 장난감 가게를 살리기위해 주인 할아버지를 찾아가 설득 작전을 펼치는데…

황금연휴를 맞아 케로로는 집안에 틀어박혀 답답해한다. 그런데 마침 나라가 우주에게 같이 놀러가자고 연락을 하고 남쪽 섬에서 우주와 단둘이 시간을 보내려던 나라의 계획과는 달리 온 집안 식구들과 함께 남쪽 섬으로 떠난다. 나라는 우주와 더 친해지려고 일부러 물에 빠진 척하지만 수영을 못하는 우주 때문에 계획이 틀어져 결국 우주 문어한테 인공호흡을 받고 만다. 또한 담력 시험을 통해 우주에게 접근할 계획을 짜지만 우주네 집 지하에 사는 유령의 등장으로 그 계획도 실패하고 마는데…

1. 예언서에 따라 앙골 모아는 지구를 파괴하러 오지만 낮잠을 오래 자는 바람에 예언보다 늦게 지구에 도착한다. 그런데, 알고 보니 공포의 대왕 앙골 모아와 케로로는 아는 사이였다. 그리고 지구 파괴를 위한 무기 루시퍼 스피어를 두고 한별과 기로로, 모아의 다툼이 벌어진다. 결국 루시퍼 스피어는 모아의 손에 들어가 지구가 파괴 되려는 순간 우주의 설득에 넘어간 케로로가 모아를 말려 지구는 간신히 파괴를 면한다.

2. 모아와 사이좋은 케로로를 보고 질투가 난 타마마는 모아를 우주로 다시 쫓아 보내기 위해 지구인 슈트를 입고 모아에게 특별훈련을 받으라고 꼬드긴다. 그런데, 아무런 도움도 안 되는 훈련을 열심히 받는 모아를 보고 타마마는 자괴감에 빠진다. 그리고 마침내 화가 나 모아를 공격하려 하지만 케로로가 나타나 모아를 도와주는데…

부하들과 노래에 열중하던 케로로는 본래의 목적인 지구침략을 생각해내고 우주네 집 식구들이 집을 비운 사이 지하 비밀 기지 건설에 착수한다. 그런데, 기지 건설을 마치고 뿌듯해하는 사이 정체를 알 수 없는 침입자가 들어와 케로로와 부하들은 혼란에 빠진다. 하지만 알고 보니 그 침입자는 우주와 나라였던 것. 그 사실을 모르는 케로로는 침입자를 막으러 갔던 부하들이 하나씩 사라지자 당황하게 되는데…

1. 케로로 소대는 지구 침략 계획이 실패를 거듭하는 원인이 작전 참모가 없기 때문이라고 생각하고 쿠루루를 찾아나선다. 한편, 케로로가 사라져 걱정하는 한별이 앞에 사빈 선배가 나타나 한별이네 집에 놀러 가고 싶다고 한다. 우주는 그런 사빈을 수상하게 여기는데, 아니나 다를까 사빈이 신비한 능력을 발휘해 케로로 소대의 지하 비밀 기지를 찾아온다.

2. 사빈과 함께 나타난 새로운 인물 쿠루루는 어른을 아이로 되돌리는 무기를 개발한다. 그리고 학창시절을 그리워하는 엄마를 대상으로 그 무기를 실험한다. 중학생 모습으로 돌아간 엄마는 우주와 한별이의 학교로 찾아가고 엄마를 한별이로 착각해 약간의 소동이 벌어진다. 그런 와중에 3시간이 지나면 원래의 모습으로 돌아갈 수 없다는 쿠루루의 설명은 들은 케로로는 엄마를 찾아 나서는데…

케로로는 작전을 수행하던 중 이가 아파 꼼짝을 못한다. 이를 알아 챈 케로로의 동료들은 케로로의 입속에 둥지를 튼 초소형 외계인을 물리치기위해 작은 사이즈로 변해 케로로의 입속에 들어간다. 그리하여 케로로 소대원과 초다리라는 외계인과의 전쟁인 카리에스 워가 케로로의 입안에서 벌어지게 되는데…
