She did admit that she was in a fight with him and that she'd stabbed him. So, as far as the police and FBI know, she was the last to see him alive.
Of course, as usual, they go after the wrong person and it'll be up to Sherlock and her friends to find the real culprit.

Originally season 6 consisted of 13 episodes. The episode "Fit to Be Tied" would've been season 6 episode 12, and the next and last episode of the season "Whatever Remains, However Improbable" was season 6 episode 13.
After 8 more episodes were ordered, these were added after season 6 episode 11("You've Come a Long Way, Baby").
The number of the episode "Fit to Be Tied" was changed from S6E 12 to S6E 20, and that of "Whatever Remains, However Improbable" from S6E 13 to S6 21.
So if they'd shown the episodes in the original intended order (with only 13 episodes), the last three episodes of season 6 would've been:
I don't remember the details of "You've Come Long Way, Baby" but I remember broad strokes and I think I know where the season finale is going. But I still have two questions (one old, one new).
1) I still don't get how the FBI could reasonably consider Joan as a suspect. Michael obviously broke into her home (broken doors and fingerprints -- I don't recall him wearing gloves) and was stabbed there (his blood going down the stairs and out the door) after beating the crap out of her (broken ribs). When do they think she killed him?
2) Does this mean that Marcus's US Marshals storyline is just filler? Because I don't think it was mentioned until S6E12. I've been trying to figure out if the actor is really leaving the part.
Well that kind of sucked. Why should Gregson's daughter get away with murder, she was a pain every time she appeared on the show. But it was cool seeing them together in London. I guess I'll have to be patient & wait for next season?
I'm also wondering what's up with Joan not having blonde hair. I saw some pictures online with her & Miller & she has blonde hair. Here is one of them:
