I still don't get it, how can few hours change into two months, they would need to teleport back in time.

Hello there. I re-watched Source Code. And from duration 18 minutes : 15 seconds till 19 minutes : 15 seconds, Colter and Goodwin speak about a bomb that has exploded in the morning at 7:48 CST. This clearly states that Colter was KIA two months ago and he has been with the Source Code program since.

ok thanks,I understood it as they are running this simulation for two months already, after all it doesn't make much sense, since he repeated it many times and each repetition takes around 10 minutes

but anyway the ending twist with message completely destroy any time logic

Where did they say it was 2 months?

As I understood, Colter was involved in some sort of accident where he lost the lower part of his body and his arms but he didn't die immediately. They took him and put on that machine, and kept him unconscious waiting for some terrorism act to happen where they could use him. The bomb happened little time before when the movie happens and the bomber was gonna explode another bomb on the city, so they used him to stop it from happening. The movie lasted a few hours at max.

00:18:11,048 - 00:18:13,466 My mission is in Afghanistan, where my unit is.

00:18:13,550 - 00:18:15,636 I flew two goddamn sorties yesterday!

00:18:17,805 - 00:18:19,640 You've been with us for two months.

Then it's as I assumed. His accident happened 2 months before and he was attached to the machine, then left there waiting for some terrorism act to happen.
