McCall should have predicted that York and the other thug would make such move - pretending that they left the apartment, but actually waiting outside to capture whoever was hiding. Why didn't he tell Miles "do not leave the hideout until I tell you it is safe?".

Well, seeing as he somehow magically had the intuition to know that they would go after Bill Pullman's character, even though going after him was absolutely pointless, but somehow didn't have the common sense to think that the same dudes would be attacking his own apartment, I don't think this movie is going to be winning any awards for best logic in film. Seriously, though, why on earth would those CIA "assets" be going after Pullman's character. That made zero sense. Yeah, "tying up loose ends"....I suppose you can justify all kinds of nonsense with a menacing phrase like that. What were they going to do after they got rid of Pullman...go after the housekeeper and the mailman. Their master plan would've culminated in a grand finale where the 4 deadly CIA assassins go after the final target : the house pet goldfish in a bowl.
